Hello,
I was trying to use X3DNA to calculate some helix parameter in a DNA duplex in which a base
(dG) is not
paired to its opposite base (I removed the dC base form my model). I can not generate
the .inp file from my
pdb file using find_pair.
This is my sequence:
5'-C1 C2 A3 T4 C5 G6 C7 T8 A9 C10 C11-3'
3-G21 G20 T19 A18 C17 --- G16 A15 T14 G13 G12-5'
when I type find_pair -t iBdnaVacFINAL_x3dna2.pdb iBdnaVacFINAL_x3dna.inp

More over, my DNA is a DNA adduct with a lesion at G6, but I removed the carcinogen
atomsx from the pdb file
to
make it easier to me and for the programme.
1) How to I fix this?
2) i can try to generate the .inp file manually, but what number should I use to specify the
number of base
pairs, 11 or 10?
