How to validate the single strand structure from NMR calculation?

I am not sure I understand the question. 3DNA does not perform any structure validation; it simply calculates some geometrical parameters given a structure (including single stranded DNA) in PDB format. As far as (NMR) structure validation goes, have a look of CING (http://http://nmr.cmbi.ru.nl/cing/Home.html), or MolProbity (http://http://www.nmr2.buffalo.edu/nesg.wiki/MolProbity_Server).
