Dear Xiangjun,

Is it possible with 3DNA to build a DNA that has phenanthrene bases?

For example in this structure here: http://pdb.org/pdb/explore/explore.do?structureId=1S88# and in this image: http://onlinelibrary.wiley.com/store/10.1002/chem.201301983/asset/image_m/mcontent.gif?v=1&s=fd3fa1ad5040d701d98b508b9f78f00ff177af0d There are bases with 3 rings. The pdb id is 2DM.

No. 3DNA does not take phenanthrene as a base at all.

You may find NAB from the the Case lab helpful.
